I have a question....what is a good material to use between the upper
part of the main bearing caps and the block to provide a seal?

That is supposed to be open as a breather.
It  also allows the excess oil to migrate all over your smart engine.
If you block this off you will have to fit some sort of breather.
If you dont, the front door leaks and the camshaft n,crankshaft blows oil 
out. A mess just the same as leaving it.
